Default How to remove codes from the computer

I've used a hand held code reader which brought up 12 codes. I've taken the battery cables off to clear the codes out of the truck but when I hook the code reader back up and not even start the truck the same codes come back every time. The truck is idling rough and black smoke out of the tailpipe. I've replaced the ignition module on the distributor, the idling positioning sensor, and the map sensor with no luck. I think it may be the computer but I'm not sure.

What is the year and model of the truck, which engine and transmission? Post the codes.

2003 F-150 XL RCSB 2wd 4.2 5 speed 3.55 LS

The truck is a 1991 Ford F250 XLT Lariat 4x4 regular cab, a 5.8 351 with automatic transmission. The codes that keep coming up are 117, 327, 552, 638, 654, 565, 126, 513, 556, 122, 553, 112.
